My inventory still contains the Cracking Egg and Fragmented Qualia, but all the other components needed for the living ship are gone. It's disappointing because the quest was quite time-consuming, but I don't see any other way to recover the living ship.

So cracking void eggs are unusable unless someone is at that stage in the mission and somehow lost their cracking egg, which is pretty unlikely.
